It would have to be Davros for me or perhaps the Master. I could go with either.

Ah, but which Master? The decaying one in both The Deadly Assassin and The Keeper of Traken (played by two completely different actors) or the suave, regenerated laughing Master from Logopolis?

I would have loved to see Delgado's Master going toe to toe with Tom. Some of my favorite Tom-era enemies:

Soldeed
Field-Major Styre (Sontaran)
Sutekh
Count Grendel
The Shadow
The Pirate Captain and Mr. Fibuli
Davros
The Collector
Harrison Chase
The Zygons

Definitely Anthony Ainley as the Master - it was a shame that Tom only had the one encounter with him - it would have been interesting to see how their interaction would have developed over time - would it have been similar to Pertwee and Delgado?

Second place - Philip Madoc as Solon - of all his appearences in Who, Philip perfectly captures this character - Peter Cushing's Frankenstein an influence perhaps?

Third Place - Tom himself as the Titular Villain Meglos - yes I know - you all hate it, but Tom is perfect as the villain and hero - don't know whether it was Flanagan & McCulloch who thought of it, or Christopher Hamilton Bidmead...

If anyone knows let me know! :D
The Doctor: I tell you, Brigadier, there's nothing to worry about! The brontosarus is large and placid!
Harry Sullivan: (to the Brigadier) This the patient, sir?
The Doctor: (looking up at Harry) And stupid!

I actually like Meglos, so I have no problem acceoting Tom as the titular enemy of that story.
Not many foes can locate the Doctor through time and space and then nearly succeed in trapping him forever. :D

I liked it too. First time I'd ever seen Tom turn into a large cactus!

Davros
The Kralls in "The Android invasion. Too bad they never made a reappearance.
The skeleton Master in The Deadly Assassin.
Solon in The brain of Morbius.
Sutekh and the zombie Marcus Canarven, from The pyramids of Mars.

The Master, especially now Big Finish has resurrected him for their stories with Tom.
